I was wondering if I am in Ayacucho for 6 weeks then visit Cusco/Machu Piccchu will I still possibly have a problem with altitude?

Every time when ascending you will have to adapt to the new altitude. Take it slow and have plenty of rest before participating in any activities. Btw MP is lower than Cusco.

I doubt it very much. But yes, take things calmly, and maybe try some coca tea.
