Hi Ozen,
I did this very trip about a year and half ago. If I had a choice between Zagreb and Dubrovnik I'd definitely go to Dubrovnik. We rented a car but the bus system is easy, cheap, and efficient. Sarajevo to Mostar is only a couple of hours drive and then a few more to Dubrovnik. It is a great trip.

I would also choose Dubrovnik over Zagreb, both because most people find it more interesting, and also because it is much quicker to reach from Mostar.
From Sarajevo to Mostar by bus takes 2 hours or a bit more. I don't know of any online timetable, but they are reasonably frequent - just check at the bus station when you are in Sarajevo. There are also a couple of daily trains, but the times are not very convenient for most people. From Mostar to Dubrovnik takes about 3 hours or a bit more. There are usually just a couple of buses daily, maybe more in summer. According to the Dubrovnik bus station timetable (link below), they currently arrive in Dubrovnik at 10.15 and 13.40. It doesn't say exactly when they leave Mostar - again you should check at the bus station when you arrive in Mostar. http://www.libertasdubrovnik.com/voznired.swf
