Has anyone traveled from San Gimignano to Rome and have a preference between bus and train? We can bus to Poggibonsi, then to Florence, and take the train from there (seems like it could be a 3 hour trip if done right), or bus from Poggibonsi to Rome. I'm leaning towards taking the bus to Florence and the rail down to Rome since it seems it runs more frequently and may be more reliable?

Well, easier and probably faster than this backtracking route might be to take the bus to Poggibonsi and then train to Siena and then down to Rome from there...or just take a bus straight to Siena and then the train from there.
I think that almost any train going to Rome from this area of Tuscany will either go through Orvieto and/or Chiusi, so if you can take a bus to either of those cities, again you could just hop on the fast train to Rome. Check each for best schedule and rates but all make more sense to me than backtracking 90 minutes to Florence. Ciao! LL
