but I was looking more for an airport that commercial airplanes fly into. Better asked, what airport should I fly into if I plan to visit Sedona?

Probably Phoenix International Airport or Flagstaff Airport, both are about 1.5 hours away by car to Sedona.

I think it has to be Phoenix, PHX. I tried finding flights to Flagstaff and Prescott, but neither were accepted.

Flagstaff (Pulliam, FLG) is a small airport that only has a commercial flight on US Air Express to/from Phoenix several times a day.
Prescott airport is even smaller and is served by Great Lakes Air (http://www.greatlakesav.com/) also with a to/from Phoenix daily. hth
