I will be spending time in Huancayo during my trip to Peru, and wondered what the most direct and affordable routes were from Huancayo to Cuzco. I would like to see Machu Picchu while I am in Peru, but it seems inconvenient to have to travel back to Lima to get a bus to Cuzco, though that is the only form of transportation I have been able to find.

You can actually take a train from Huancayo to Huancavelica, then there's either a collectivo to the crossroad where you can catch the bus from Pisco to Ayacucho or hire a cab to Ayacucho. Then it's local buses to Andahuaylas and onward to Cusco.
This trip is wonderful and you will see the real Andes, far from the gringo trail. You will hardly see any tourist apart from in Ayacucho. This said, it is arduous and you will need at least 4 days just for travelling. We did it as a group of 6 and it took us about 10 days with time off in each town to visit stuff and rest. I would say do not attempt if your Spanish is not good because not many people spoke English (except in Ayacucho) A.
