Both carriers are highly regulated by the authorities and should be as safe, as any carrier in the EU. Accidents do happen, but I am convinced that the crash was a tragic fluke (http://www.nrk.no/nyheter/distrikt/hordaland/1.1340482).
The approach to and from the Faroe Islands (just like Stord lufthamn, Norway) is very difficult due to the harsh weather and turbulence; happens mainly in the winter. The runway is also shorter. For this reason, both Atlantic and FaroeJet use a special British Aerospace (BAe) plane, that is the best plane on the market for these conditions. The pilots are well trained and highly experienced.
You might save a bit of money if you chose FaroeJet.
