The cheapest option is by train via Belgrade. The night train (from Thessaloniki) leaves Skopje at 22.50 and arrives to Belgrade at 7.57. Then You have to change for Intercity train (to Vienna) which leaves Belgrade 8.30. Arrival time to Budapest Keleti - 15.23.
