This may be a more difficult question to answer than you would think. When the river is high, water travel is easier into the forests but the fishing is said to be worst and the riverside beaches are under water. From what I read you can always expect some rain and high humidity. I went in May and the I was surprised how comfortable the weather was especially as I travelled the river. The river was the highest it had been in several years. Being from Florida, I am somewhat used to high humidity, so perhaps other would suffer more. It also may be that I was just lucky. I think April-May-June, or when the water is high, is the best time. We only see the upper parts of the trees, which are never submerged, so they're green and lush and not brown/ugly. The canoe rides are nicer also. Avoid August-September which are REALLY hot months (35ºC), and December-March when it rains too much.
Best places to stay are the Tropical Hotel, the flat at the Millenium complex (good location), or other flats on Rua Recife (Parthenon, DaVinci, etc.). Don't stay at the Ibis or Novotel which are too far from what matters.
