I've seen the Holiday Inn on Rhode Island Avenue mentioned a lot. A few blocks walk to the metro station.

First of all, there are no moderate accommodations in DC. They are all priced to the expense-account crowd. One exception might be Harrington's Tourist Hotel, which is near the mall. I don't know if it's clean.

Downtown IS expensive, but you can stay less expensively in the suburbs along the Metro line, and it's a relatively easy commute. Alexandria's King Street Metro stop has a number of hotels--Embassy Suites, Marriott Residence Inn-- that are a block or two from the Metro stop (easy access to the Mall, the Smithsonian, Arlington Cemetery, Penn Quarter, etc.) You can even go to the Washington Metro homepage and find out how long it takes to get to wherever you want to go..it's pretty reliable. Anything along the blue or yellow line puts you in pretty decent neighborhoods as well. I'm not familiar with the MD lines so can't speak for them. The Harrington is convenient, but haven't been there in years.
