The best bet is by train from Toulouse to Agde. Changing at Beziers or Narbonne. Journey time about 2 hours. Approx cost 24/27 euros return.
There is a regular coach (navette) from the airport into Toulouse. You can get the times and cost from one of the French railway websites.

I would have said get the train.
You will need to be careful with the times - what time do you arrive in Toulouse? After say 6pm the trains are less frequent - during the day there are plenty so even if your flight is delayed you can always get the next one. See www.sncf.com for train times.
