For accomodation a nice option could one of the two youth hostels. You can book on-line or through IBN at one Youth Hostel near you anywhere in the world.
Prices from 12,5Euros.

I think the first one would be a better choice as it is in the city center and near IST and i believe "Congress of Matematics Physics" may be in IST - Instituto Superior Técnico (http://www.ist.pt).
If you can get a room in one of these youth hostels you can always try one pension like Claus adviced you.
