I'm coming to Linz with the shuttle bus from Cesky Krumlov, and will need Euros to buy my train ticket to Vienna. Is there an ATM at the train station in Linz?

YES, Linz is a big station and brand new, they certainly have a ATM
In Austria you have to ask for BANKOMAT There is a bank at one end of the upper hall, the ATM should be there

I'm doing the Linz - Cesky Krumlov shuttle the other direction, from Linz. Is it possible to get Czech crowns at the Linz Hauptbahnhof?

it should be possible to get Cz-Kronen at the bigger banks in Linz (not necessarily in the counter of the bank in the station)
