Down there in the South Island, you can expect September to still be winterlike conditions. Although its coming into spring, it's rarely very warm at that time. And you need to be prepared for cold wind and rain. It's still very possible to get snow then too.

If you plan to drive from Te Anau to Milford Sound, be sure you have got the snow chain and learn how to use it when need. There are times this part of the road get snowy and you may need to use it.

The weather in Mildford sound can be miserable, depending your luck. Once you have it, your trip will be rewarding.

The dull horrid weather can happen at anytime of year, so you are no more likely to get bad weather at this time than in summer. However bad means much colder than bad in February for example. You can get absolutely lovely weather and gorgeous views in September, if you are lucky enough to get a clear day and there is still some snow on the hilltops.
Tours and visits to Milford go all year round and are only stopped in extreme weather. You can fly in as an option and this is a once in a lifetime experience. Very exhilirating!! Fine weather option only of course.

I'm sure they will speak to you on this. you may have to pay extra thought to rent the chains. Or they will tell you maybe you can't drive on that road. Perhaps email them and book the chains if you can.
It should be ok. and hopefully you won't need to use them. You just have to drive slow with them on.
