Check out trenitalia.it

From what I know, your options are to get from the airport to Milan central station. I know the train line runs to one of the airports (which one are you flying into, there are 2 at Milan)

From Milan station, I think your best bet is to go direct to Genova, then switch there to the train that gets you to the cinque terre towns. ALternatively, I noticed on the trenitalia website that you can go from Milan to Levanto (next town north of the 5 terre). From there, the local 5 terre train will get you to Vernazza in 2 stops.

This trip is in the 3.5 hr range. You should get on the engish version of the trenitalia web site, type in your start and end points, look at these different options (including costs), and decide what is best for you. I've got some good 5-terre info on my Liguria page. (Vernazza is my favorite...)

I agree with the previous post. www.trenitalia.com may help you! I suggest to take a train direct from Milan to La Spezia (which is the big city at south of 5 terre, is the main city of the area and a lots of fast trains stop here!
Then from here you can take a local train and choose the best way to see the 5 terre.
I suggest to do it with the boat, really more suggestive! You can take them from Lerici or Portovenere or either form La Spezia, once there you can make the tourist pass to jump up and down from the trains as you like!
I suggest to take the boat to Riomaggiore (the 1st one), than a 20 min amazing walk to Manarola, than the train to Vernazza and if you like walking the costal amazing path to Monterosso!

See ya!

I was thinking direct to La Spezia at first also, as that is the natural starting point. But then checking the schedules, it looks like from Milan to La Spezia you connect in Genova. So if you do that, when you head to La Spezia, you'll need to first pass by the cinque terre, then back track. In any event, plug in your dates/times and see what you get.

Good advice to take a boat if possible, the best way to see what the towns look like from the water. Also you don't want to miss out on the walking paths, if you are staying in Vernazza, you're probably already planning on do this. This tip gives you the run down on the paths and thier degrees of difficulty. http://members.virtualtourist.com/m/b214e/38/9/
