I think it is just to Anacortes which is 90 miles north of Seattle

The short and simple answer is no.
The Victoria Clipper goes between downtown Victoria and downtown Seattle, but it doesn't take cars - it's just walk on. If you have a car, you have 3 options: 1. Take the Coho ferry from Victoria to Port Angeles and drive the few hours it takes into Seattle. 2. Take the Washington State ferry from Sidney, which is a half hour drive north of Victoria, to Anacortes, Washington. 3. Drive the 40 minutes north to the Swartz Bay ferry terminal and take the BC Ferries over to Tsawwassen, BC. From Tsawwassen, you're only a 20 minute drive from the USA-Canada border. Once you get across the border, it's only a 2 hour drive by freeway into downtown Seattle.

Thanks to everyone who replied - we've decided on hopping the Sydney Ferry and driving the rest of the way.
