There's a train station in the basement of Geneva Airport with frequent trains to Geneva Gare Central. From Geneva's main station, there are different possibilities to get to Annecy, depending on time of day. There are some direct trains to Aix-Les-Bains-le-Rivard, where you can change for trains to Annecy. Also, you can take a tram from the Gare Central to to Geneve-Eaux-Vives, where you can change for trains to Annecy. Take a look at www.sbb.ch/en/index.htm for details.
This all assumes your final destination is Annecy. If, for example, you want to go to Chamonix, it might be faster (and more scenic) to travel from Geneva Airport to Martigny, and change for trains to Chatelard-Frontiere and then to Chamonix.
