There is no real possibility to do it "inexpensively" except walking. Considering a bus is not a possibilit either for the lack of buses (a bus is a local, short distance travel mode in Germany and Switzerland, nothing that connects bigger cities). You can save some money by taking a local train (RE, RB) from Freiburg to Basel SBB, but within Switzerland there are no different prices for different trains. If you have some more time and if you are several people you can buy a Baden-Württemberg-Ticket for 24 EUR (valid for up to 5 persons on local trains) and go to Basel Bad. Bf (one stop before SBB station), take a local train from there to Schaffhausen and then a train from there to Zürich. You can use the BaWü-Ticket till Schaffhausen, from there you will have to buy a Swiss ticket. The other way round (Zürich to Freiburg) is the same.
For the prices in Swiss part of your journey go to www.sbb.ch, for the German part www.bahn.de.
