Definitely the archaeological museum - it contains beautiful Minoan artefacts from palaces like Knossos, including wonderful wall paintings. Knossos too - try to get there as early as possible, or very late on in the day as it gets so crowded.
Heraklion isn't a picture postcar pretty town like many others on the island. It takes a while to get to know and love it. Apart from the museum, I would recommend the market and the square around Ay. Titos church where there are a couple of good bars and simple food places. There are some lovely churches, a good market and great nightlife.
Archanes is a good bet to visit as a typical Cretan village, as it is not too far away and has very regular bus service from Heraklion.
