From Copenhagen, you can go by train all the way to Skagen. From Copenhagen to Frederikshavn, there are direct DSB intercity trains every other hour (free with Eurailpass), it is recommended to make a seat reservation, at least for peak hour travel (Monday and Sunday afternoon), a seat reservation costs 20 DKK. The last leg from Frederikshavn to Skagen (40 km) is with a private railway, Skagensbanen (Nordjyske Jernbaner). On this last leg, Eurail passholders get a 50% discount, according to www.eurail.com. Check www.rejseplanen.dk for timetable details, I counted 8 connections per day with one train change in Frederikshavn. It's quite a long trip, actually one of the longest possible within Denmark! If you have a Eurailpass or similar, avoid connections using any buses, as they will not be covered by the pass.
