Is it possible to get a tour of Medugorje and do the entire pilrim process (homestays, masses, visiting sights) without flying over with a tour group? Are there any organized "tours" that don't include airfare?

You can do it by yourself, fly to Split or Dubrovnik in Croatia and then take a local bus or rent a car to get to Mrdjugorje, which is situated on a road Ploce - Mostar

Atlas agency has organized bus tours (with guides included) from Split, Makarska and Dubrovnik.
Check under "excursions" on their website www.atlas.hr
