Chaclacayo is almost outside Lima, it could take from one hour and a half to three hours (depends on day and traffic) to go there, using public transportation. It is a very lovely place, though, with green, camping areas, recreation clubs, restaurants, sunshine and fresh air to breath! There are minivans and other public transportation that takes you there at a very cheap price, but I am afraid you cannot take them from miraflores. Taxis can also take you there and may save some time, but will charge you around US$ 15-20 to take you there from Miraflores.
Because of its far-away location, Chaclacayo is the ideal place to spend a weekend or a full-day. If you are going to do most of your activities in Chaclacayo, then you could lodge there. If not, I'd recommend to stay in Miraflores, it will be a hassle to spend so much time in going to and back from Lima to Chaclacayo in numerous occasions. Good luck! Flor de Maria

May I add that the distance from the central Lima to Chaclacayo is about 35 km, about the same from Miraflores.
You go the high-way "Carretera Central" that follows the Rimac river, the road is fairly new and in good shape and there is public transportation, but depending on how many days you will travel back and forth, maybe it is good to consider to stay in Chaclacayo.
