Hi, we'll be coming into Ayuthaya from the north via train, but want to continue on to Bangkok via the river. I've read about all the tours starting in Bangkok that include a river trip back, but wonder about catching a one way trip south (for 5 of us). Will it be pretty easy and obvious or should I try to book something in advance?

I did one of those bus tours to Ayuttaya that returned by boat to Bangkok. It was a great way to spend an afternoon.
You could try a tour company and ask the cost of doing only the return part of the trip. I am sure they could help you out as our boat was not full. Good luck and enjoy it!
