Associated Youth Hostels are not terribly common in Central America, however there is one in San Jose. http://www.toruma.com/hicr/eng/list.html lists all of the hostels in Costa Rica and the first one (Toruna) is in San José.
Although Hostels are not popular, there are safe, clean budget accommodation options throughout the country. Look for cabinas.

The Backpackers Hotel.
There are flyers everwhere or just ask. It is about a block to a block and a half from everything you might need. Place is clean and you meet excellent people.
