There is a ferry across from Valletta to Sliema but its a bit of a walk down a steep hill to the ferry (which means a steep walk back!) - and there are buses of course. The bus stops are right outside the city gates.
If you use the ferry, then the grand harbour tours start from around the ferry stop.
The two main ones seemed to be (when we were there in 2008) Captain Morgans or Lussi.
Although the Captain Morgan boats were bigger and looked sort of - well - "nicer", the Lussi boats are smaller and can go further up into the harbour inlets. We enjoyed our trip on one, anyway.
It's a fairly comfortable journey but the one short passage across the harbour entrance can get a little bit "bumpy".
As your time is limited, maybe a Taxi to the tour stops would be best?

The harbour cruises go from Sliema but this is not a problem.

Go to the bus station at the main gate of Valletta.

Catch number 62, 64, 67, bus 47 cents and 15 to 20 minute ride will bring you to Sliema ferry area.

From here several boats do the cruise --- the most popular being " Captain Morgan Cruises ". There are sales desk all along the front and you will proberbly be approached by the sales people.

    Enjoy the trip.

The time you got is short. I would advise that instead you visit Valletta which is very rich in calture On entering the Hourbour be sure to be on deck. From the Barraka garden you will have a nice view of the grand harbour. but if you want the harbour cruise then take the bus from city gate to Ferry Sliema 20minutes ride You will find plenty of cruise boats.
