To find a cheap flight to Boston, you'd probably have to go to Buffalo. 12am isn't that bad. Amtrak often gets you in at 4am. And the area around the bus depot in Boston is safe enough. Maybe try taking the train to Montreal, then taking a bus to Boston. It may work to take a train all the way back by connecting in Buffalo, but it doesn't work for getting there.

Unfortunately, cheap airlines and Canada do not go hand-in-hand. Canadians often head to border airports in the US to get deals. Other than some of the major US carriers, Air Canada, WestJet and Porter Airlines are three Canadian carriers that fly the route as well. As a rule, WestJet and Porter tend to be less expensive than Air Canada, but seat sales may give you a reasonable price.

Depending on your travel date, American and Westjet offer99 plus tax on that route with a 21 day advance booking

I do remember there was Boston-Toronto route with Megabus from Canada check ca.megabus.com/LandingCanada...

I'm sorry for wrong info, i checked.. it seems megabus does not running between boston and toronto anymore
