I am planning my trip to Japan in this coming mid-May. I am arriving Haneda airport in the midnight and plan to take a monorail to Hamamatsucho for the 1st night stay. I would like to travel to Matsumoto by JR the next morning(8-9am). My question is I would not able to pre-book a seat for the JR because the collection of seat ticket is 9pm a night before travel date but I am only arriving at 10++pm. If I did not pre-book the ticket would I able to buy it the next morning at Hamamatsucho station? I wonder would the train full?
There shouldn't be a big problem booking a ticket in the morning. There is a train departing every 30 minutes and at worst you might have to wait 1 train. You will be able to get on a train at the very latest around 11am. I have yet to see one of the Matsumoto trains fully booked at that time on weekdays. Weekends might be busier but there are more options. I doubt you need to worry.

As Dru says the train is unlikely to be full. Only thing I will add is whether or not you want to get a train from Hamamatsucho to Shinjuku between 8-9 in the morning. Personally if I was on holiday, I would avoid the trains during this time and wait until after 9 or so when the trains are a little less crowded.
