I would like to take a day trip to Pammukale and Aphrodisias from Selcuk. Can anyone recommend a good company for this? Thanks!
I've taken many day trips when in Turkey ( and to Pammukale) and find that the standards of tour companies is very high. Lovely air conditioned busses, nice lunch and good guides. I cant recommend one specifically though but you should be fine choosing any one.

If you don't want to do a tour, you can go on your own from Selcuk, buses run regularly, that is what I did. Have full info on my Selcuk page.
