If you can get on-line the Bayern Länderpass from the German Railway, the best of course is to take Austrain domestic fare till German border and from German border on till Furth i. Wald you can go with interregional trains. The Munich-Prague train is considered to be "interregional" so you can use the Bayern Länderpass till Czech border. After crossing the border buy the domestic Czech ticket from the conductor. Ideally, have like 200-300 Crown cash with you, get it in Munich or Innsbruck from the bank. Going the other way is the same, order the Ländrpass via Internet, buy domestic ticket till Domazlice, the rest is the same.

There is a direct train from Innsbruck to Prague that goes daily (except 21.9.-6.10, 5., 6.12.) at 2.27am (arrives Prague at 11.40am). It takes 9,5 hrs. I'm not sure about the costs but I would assume that it should be less than CZK 1000 (ie appxm 45$)
