I don't think you have direct buses from Nazareth to Jerusalem. You can take a bus to Afula and go to Jerusalem from there. You can take bus number 355 (operated by Kavim) from Nazareth to Afula. It has stops all over Paulus street. From Afula you can take Egged bus number 953, 962 or 963 from Afula to Jerusalem. This option is the fastest by far. Afula is not far from Nazareth and from there it will take you less than 2 hours to go to Jerusalem. Another option is to take a bus to Tel-Aviv and from there to Jerusalem. You can take Egged buses 823 or 824 to Tel-Aviv (Tel-Aviv center train station) and bus number 480 from there to Jerusalem. Or, you can go to Haifa and take a bus from there to Jerusalem.

The best option is the Nazareth->Afula, Afula->Jerusalem option above. It is the quickest and most dependable, since it totally avoids the congested Tel Aviv area.

Yes, like I wrote it's about two hours from Afula to Jerusalem, while the bus to Tel-Aviv is a non-express one and stops anywhere, so it takes 3 hours just to get to Tel-Aviv. Anyway, there are no special inspection going from Nazareth to Tel-Aviv. Nazareth is part of Israelm it is not in the Palestinian Authority. So, there are no special checks for buses coming from there.

There is no special rule for Tel-Aviv. If at all, the security is tougher for Jerusalem. You might took the bus on a day they had some information about some attempt so the security was tighter.
