While I have no accommodation tip, I have to tell you that getting something inexpensive in Juba is extremely tricky, especially if you expect the place to be safe and clean as well. Juba is a city with heavy NGO and UN presence - which means prices for everything foreigners might want are extremely hefty. I thought Kinshasa is expensive, and I frowned on prices in Goma - but I was told that is nothing compared to Juba. I know of people working there who fill their backpacks with food conserves when doing r&r in Nairobi because the prices for the same stuff in Juba are three times as much. And Nairobi is not exactly cheap.
Sorry I could not help with hotel or guesthouse tips, but I thought you better be prepared for expected costs....
