The only thing to watch out for is that there are a lot of private railways in Japan that serve local / regional markets. JR rail pass does not work on these. Our experience was that at times it was more effective (saved time, not money) to take the local trains and not use the JR pass on some specific routes. Also, when the sign at the railway station says "English spoken here", don't believe it!
