try to get a connecting ticket to the ticket you've got (flying in to frankfurt) its probably the cheapest for you. ask the airline you are using or your travelagent.

if you plan to go to prague the same day . it will be best to do as the previous reply said. so you do not have to handle the bags and recheck them.
if you plan to travel around germany some and then fly on to prague the next day or later you can look at (www.whichbudget.com )

Only two airlines fly between Frankfurt and Prague: Lufthansa and Czech Airlines

If you book a train ticket in advance and have a Sa/Su night in Prague you can get a return ticket for 2 persons from EUR 150.
There is also a direct night train between Frankfurt and Prague.
Besides the night train there are however no direct trains. You'll need 7,5 - 9 hours.
If you don't mind 10 hours it will become cheap. With sticking to local trains in Germany you can do Frankfurt - Prague for approx. EUR 50 (2 persons 2nd class).
