I would assume that you are making your way to Labuanbajo where you can take a tour of Komodo but there is also a boat from Bali. I would suspect it may be cheaper to arrange from Labuan Bajo. The following site explains the different possibilities available to you.

I would suggest you to fly from Bali to Labuanbajo (the little town on Flores). If you prefer boats, Perama is quite good.
