Take a look at this website for detailed help with the train:

    www.seat61.com/Vietnam.htm

You have to take the train from HCMC (Saigon) to Da Nang. Then from Da Nang take a cab ride (about 25 minutes and12-15 USD) to Hoi An. Land travel in Vietnam is very easy and reliable.

Ha Long Bay is NOT close to Hoi An. Its in the northeast portion of the country. Ha Long Bay is about 3 hours from Hanoi on car (private transportation).

There are buses that run almost constantly, as there are trains too. Many offer overnight sleeper options. HCMC to Da Nang is a long way, you'll spend more than a day traveling by land.
Da Nang is about half way on the overall route then to Hanoi/Halong Bay.
Hue is north of Da Nang by ~3 hours.
