Angkor Thom is in Siem Reap, about 5 hrs drive away from Pnomh Penh. I'd suggest you plan about 4 days in Siem Reap, 'cos thats where all the monuments like Angkor Wat, Ta Phrom, Bantey Srei, Bayon, etc are located. Likewise for Pnomh Kulen, where the River of a 1,000 Lingas, & the giant ReliningBuddha are located. Then arrange a car ti drive you to Pnomh Penh after breakfast, reaching Pnomh Penh in time for a nice lunch. Pnomh Penh is where you could visit the Killing Fields, Tuol Sleng (the Genocide Museum), Russian Market, Royal Palace, Silver Pagoda, etc. Don't forgetto have at least 1 dinner at FCC in Pnomh Penh, excellent food there !!
