If its back waters you prefer, then its kumarkom or allepey. There are lots of houseboat companies. You can come directly and take one, no prior booking is required. It may cost around 6000/ per couple, food inclusive, per night. It you want cheaper alternative, then i suggest you stay in allepey, and then take a 2hour or 4hour drive in a houseboat in the backwaters, which gets you a houseboat experience without the heavy costs. If you want to stay overnight they you have to book one.

I stayed at Hotel Hawah at Kovalam Light House beach. New hotel overlooking the sea with clean rooms. I paid Rs 2500 per night with breakfast in Oct 08.
